if you vent the egr path to atmosphere it will be a massive vacuum leak and that will cause a stumble and most likely stall it.

It depends on how big of hole was made. The engine & injectors make enough noise that it would probably mask it. If the hole need to be so large that is noticeable audible, you could also tap it for a fitting and running hose down the transmission to conceal the vacuum leak.
